After dismissing her one time, quite some distance away from Fort Dawnguard (like at least half the map of Skyrim away), I had randomly found her again, she was at a ruined fort attacking bandits. This ruined fort (can’t remember which one) was somewhere between Dawnstar and Fort Dawngaurd.

Head down the new passage way and open the door to Volkihar Ruins. The passage will look like a dead end, but there is a chain on the left wall that can be pulled. The secret door will reveal a new part of the castle.
